I would recommend iTools and iFunBox. They are good alternatives for iTunes and manage iPad apps more accurately than iTunes itself.
It can install and delete applications without an issue. Just search iTools from our search box and install latest version. You can remove a bunch of applications at once using that tool.

I have purchased iPad air that runs on iOS 10 Beta. I had downloaded a few apps and now I wanna delete them for some reasons, but, the app can’t allow me to uninstall. Remember one thing, when you download any Cydia App on iPhone, iPad or iPod Touch and install them, you have only one option to delete them and that’s Cydia itself. You need to go to Cydia app and manage your downloaded applications.
Always delete Cydia tweaks or apps from Cydia only. It can’t be deleted using above method.
